But after spending hours with Vuze I was able to figure it out..Here is the trick Click on Tool>Options> and change the "mode" to intermediate from beginner. Delete it and re- back up it. Make sure you choose "Never" for Transcode option, and you'll see that Vuze still "converts" the files, but I'm not sure if it's resizing them or what.

Then it muxes the h264 part with the resulting sound file, and you get a video clip which is either .mp4 or .mpg or any other which can play on PS3. What followed were about 2 years of bliss. Hmm, if this happens with all mp4 files over 4gb, that'll get annoying.

Take a program like mkv2vob, that will remove the h264 video part of the .mkv (which is compatible), and transcode the remaining sound part to one playable on the ps3. See if you can notice a pattern. I've tried reinstalling the program. (I'm using a MBP OSX 10 5.8, PS3 firmware 3.41), restarting, rebooting router, laptop, PS3 but to no avail. Sorry about that.
